What's going on
You've set up separate shipping profiles for different product types, maybe fragile items ship from a different location, or a heavy category needs its own rate table, and each profile tests fine on its own. Then a customer adds one item from each profile to the same cart, and checkout shows a shipping charge that doesn't match either rate you built. It can feel like Shopify just picked a number.
It isn't arbitrary, but it also isn't obvious from the settings screen. When a cart contains items from more than one shipping profile, Shopify has to decide how to combine the rates from each profile into what the customer sees, and that combination depends heavily on whether the rate names match exactly across the profiles involved. Open Settings > Shipping and delivery, go through each profile, and make the rate names identical wherever you want them recognized as the same shipping option across profiles.
Build test carts that mix items from every profile combination you sell
A rate that looks right when you test one product alone can behave differently once it's combined with a second profile in the same order, because each profile's rate is calculated against only the items assigned to it. Add one item from each profile you use, in every combination a real customer might buy, and check the rate shown at checkout against what you'd expect. This is the only reliable way to catch a mismatch before customers do.
Ask whether you need multiple profiles at all
If your profiles exist only to charge different prices for different products, not because the products ship from different locations, you may not need separate profiles. A single profile with weight-based or price-based rates, including conditions on individual rates within a zone, can often achieve the same pricing without triggering cross-profile combination logic. This is usually the most durable fix, since it removes the problem instead of working around it.
Keep multi-location profiles simple and re-check them after every edit
If the split genuinely reflects different fulfillment locations, keep the rate structure as close to identical as possible across those profiles (same rate names, same tiers where feasible) and re-test checkout every time you add a rate, rename one, or add a product to a profile. Shipping settings don't warn you when a name stops matching, so a change in one profile can silently break the combination in another.
